Hello Anooslaw
I sent only the certified copies (certified by the registrar of the universities) and I have already recieved the offer letters on that basis only. No need to send the originals, as u r required to submit them at the time of registration in particular university u will take admission.
coming to ur second query, I know certain universities like LSE and SOAS they want transcripts as confidental documents certified and sealed in a separate envelop by the university registrar. So it is always beneficial to read the university requirments first.
personally i will suggest u to put them in a separate folder.
if u can tell us the particular universities u wish to apply, may be i will be able to give more specific advice
cheers!

Every university (and even schools/faculties within universities) will have their own peculiarities with regards admission processing, but I'd agree with the post above - transcripts would normally be sufficient, but do take originals with you to matriculation.
Sometimes your current institution will request that they send transcripts directly to the relevant Universities on your behalf, as they wish the transcripts to be unseen by you.
